Because the God is very intelligent, he always keep beauty near
the bad things, because people mind is very bad if they find it in open they will cut it out. So the God keep it in mud water.
Why a lotus flower grow in mud water only ?
Not exactly mud water, but water. Coming to point, It is God's plan, no answer. Scientifically, it needs water, the stem anatomy is such. Also, it gives indication to human beings that even in bad circumstances, you can be very good.
